A Transport Police Officer is attacked and killed on a Boston subway train, a third of his body tissue is gone. Doggett leads a team into the tunnel.

One of the team members is burned by what appears to be a toxic substance leaking from the tunnel roof. However, an analysis of the substance indicates that it is just sea water.

They are investigating an old section of tunnel when a man, also with a large portion of his body tissue missing, attacks Doggett. But, the man is dead.

Nearby they find three more bodies, all with the same kind of tissue damage. Another person is seen running away from the tunnel. As the team pursue the other person, one of the team is infected/attacked and most of the flesh on the lower part of his arm is eaten away.

Scully discovers the Subway Manager attempting to hijack some of the bodies, she accuses him of knowing about them before the team went into the tunnel.

The Transport Police Leutenant who is with Doggett is infected and attempts to leave the tunnel. Doggett tries to stop him, but he resists and leaves Doggett unconscious and infected.

A marine biologist, shows Scully the results of an analysis of the sea water. It is full of microscopic sea creatures, called Medusa.

Doggett recovers consciousness and finds the Leutenant. On the way out of the tunnel, they find a boy who leads Doggett to the source of the leak.

The Subway Manager has started the trains, ignoring the health risk so that there are no delays for the rush hour.

Doggett stops the train by short circuiting the tracks with the seawater and a police officer's machine gun.

Later, Scully has to tell Doggett that they can't prosecute the Subway Manager as the short circuit destroyed the creatures, their evidence.
