A man, Richie, is racing his car through the desert, chasing a UFO. When the UFO lands, he approaches on foot and sees an, apparent, alien. As he runs towards the UFO he trips over a body. The body has been subjected to the same kind of experiments seen performed on Mulder earlier in this series.
Skinner tells Scully of the incident, that the body is that of a woman - Teresa - who was abducted a day before Mulder, she is barely alive.
Skinner, Scully and Doggett arrive at the hospital to discover the extent of the experiments performed on Teresa. They go to see Richie. Doggett believes that there are no aliens involved, just humans.
A man arrives at the hospital, apparently the alien that Richie saw in the desert. Also, apparently, a shape-shifter. He impersonates a doctor and arranges for Teresa to be transferred out of the hospital.
Doggett brings in another FBI agent, Monica, who specialises in Satanic Ritual Abuse to "help". Her theories do not exactly match those of Skinner and Scully.
Two men have Teresa and appear to be caring for her. Later, at the hospital, Scully finds out that Monica believes in Alien Abductions and knows about the implants.
Monica is driving her car, smoking a Morley cigarette, when the power cuts out momentarily and she sees a UFO travelling next to the road. It lands as before. But, this time we see the two men loading a body into their truck. They drive off before she can stop them.
She finds another body, dead, lying on the ground. The body is that of Richie's friend Gary. Monica knows about Doggett's past and his son [ 8X-06 Invocation].
She identifies one of the men in the field as Travis Moberly, the ex-leader of a millennium doomsday cult. The FBI raid his farm and Scully finds Teresa, healed.
Under questioning, Travis claims that he collects the returned abductees and heals them. Scully shows him a picture of Mulder and asks him if he has seen him. He claims he hasn't. Using videotape from the farm, Scully identifies the other man as Jeremiah Smith. The videotape shows him shape-shifting into the form of Doggett.
They return to the farm where Scully questions Jeremiah about Mulder. He says that he was trying to help him when the FBI raided the farm. Meanwhile, the FBI search teams find Mulder's body in the woods, apparently dead.
Scully runs back to the farm to get Jeremiah, to help Mulder. But, she is too late and gets there in time to see a UFO above the building. Inside, it appears that the UFO has taken Jeremiah.
