The episode opens with Mulder's funeral, he is buried. [It continues 3 months later, six weeks before Scully is due to start maternity leave.] Deputy Director Kersh offers Doggett a transfer off the X-Files, an offer he does not immediately accept. He wants to stay to keep the X-Files open while Scully is on leave. Scully advises him to accept the transfer for his own good.
A fishing boat catches a dead body in it's nets. But, during the autopsy it becomes clear that he, Billy Miles, is not dead and he was abducted just before Mulder.
Skinner takes Doggett back to the cemetery where Mulder is buried. Billy had, apparently, been in the sea for months and survived. Skinner believes it possible that Mulder is still alive, so he has the body exhumed. Despite significant decomposition of his body, he is still alive.
Kersh, again, tries to get Doggett to leave the X-Files. Krycek arrives at the FBI building and forces Skinner to go with him to Mulder's office.
Krycek offers Skinner a vaccine (which Mulder's father developed to fight the alien invasion) to save Mulder, but Skinner does not believe him and refuses.
Billy wakes up. As he takes a shower his outer, damaged, skin begins to wash off. He is fully healed. When Scully questions him, he says that "they" are here to save us. Doggett walks out of the room refusing to believe. Scully is suspicious about Billy's miraculous recovery and lack of after effects.
Skinner tells her about a possible vaccine. Doggett goes to see Travis Moberly in jail to ask about abductees he helped. Skinner finds Krycek in Mulder's room. Krycek offers him the vaccine in exchange for killing Scully's baby before it is born, he refuses.
Doggett tells Scully what Travis has said and she tells him about the alien virus and the vaccine, although she does not know about Krycek and his conditions.
Doggett arrives in time to stop Skinner from killing Mulder and Skinner tells him about Krycek. Doggett chases and attacks Krycek in the parking garage, but he gets away. He immediately returns, taunts Doggett with the vaccine then drops the bottle on the floor destroying it.
It turns out that Skinner saved Mulder's life when he disconnected the life support machine, as it was only helping the virus to spread. Kersh withdraws his offer to transfer Doggett off the X-Files. Mulder recovers consciousness.
