Howard Salt, a US Census Bureau employee, climbs the White House fence and attempts to deliver a CD to the president, but he is caught and shoots himself. He claims that aliens are taking over America.
In hospital, Mulder is remembering the alien experiments when Scully tells him he is in perfect health and his, previously, fatal neurological disorder has been cured. Scully takes Mulder back to his apartment.
In jail, Travis Moberly is given a newspaper clipping of the report of the incident at the White House.
Kersh refuses to assign Mulder back to the X-Files. He threatens Doggett with closing the X-Files if he does not cooperate. Mulder goes back to work, at a desk job.
Travis Moberly breaks out of a work detail and into Doggett's apartment. Mulder, despite not being assigned to the X-Files, is in his old office.
He shows Scully and Skinner the link between Travis Moberly and Howard Salt, a multiple abductee. Mulder takes the hard drive from Howard Salt's laptop, it has 10GB of encrypted data on it.
Travis takes Doggett to the Federal Statistics Center (FSC), with a gun at his back, to get the evidence of an alien invasion. The X-Ray scanner registers the gun and Travis is shot dead before they can get the data.
In Skinner's office Mulder meets Doggett for the first time and accuses him of getting Travis killed. Mulder goes to see the Lone Gunmen for the first time since his death and they want to know what his involvement was in Scully's "miracle"!
The Gunmen have decoded the data. It is a list of files on the FSC computers, but without a pass code and physical access to the FSC computers there is no way of getting the data.
Doggett is given the pass code (Fight The Future) by his friend in "intelligence", Noel.
Doggett tells Scully the pass code and she reluctantly tells Mulder. She does not want him to get into trouble breaking in to the FSC, but she takes him and The Gunmen there anyway.
Skinner confronts Doggett, who goes after them afraid he has been used to set Mulder up. With The Gunmen's help Mulder breaks into the FSC. Doggett follows to warn him. Mulder attempts to e-mail the information out of the FSC. He ignores Doggett's warning, believing that he is trying to conceal the data.
The Gunmen can't get the data out of the FSC computers. Security arrive and Mulder is forced to escape with Doggett. Doggett, with Skinner, goes to see Noel. Noel convinces Doggett not to expose him.
As Doggett is leaving, we see lumps in the back of Noel's neck.
