An oil rig worker, Simon De La Cruz, murders the radio operator and destroys the radio on an oil rig in the Gulf of Mexico and is subsequently murdered by the crew chief.
Simon's body is found with flash burns, possibly caused by exposure to radiation. Mulder believes that the Black Oil/Alien Virus is the behind the death and he opens the case, without authority.
Deputy Director Kersh is not happy, but he is forced to send Doggett to the oil rig to investigate. Mulder, against orders, arrives on the rig before him.
Scully's, unauthorised, autopsy of the Simon De La Cruz reveals that he was infected by the black oil. But the virus in it was dead.
The crew chief, who is also infected, attacks and infects the new radio operator when he tries to turn the radio off. Scully telephones the rig to speak to Doggett, but Mulder answers the call and she tells him about the virus. Mulder wants the rig quarantined.
Despite his and Doggett's less than friendly working relationship, he convinces Doggett to order the quarantine. Mulder finds that another crew member is missing, Diego Garza, a friend of Simon's.
Scully and Skinner can provide no evidence to the Oil Company to support the quarantine. Garza sets fire to the radio room, then knocks out Doggett and takes him to his hiding place.
Kersh finds out about Scully's unauthorised autopsy and Skinner's involvement. He is not happy about that, or the quarantine. He lifts the quarantine.
Garza tells Doggett that "The flying ships" are coming. Scully believes that De La Cruz and Garza could be genetically immune to the virus. Doggett is attacked by the crew chief who attempts to infect him, but Mulder arrives in time to save him.
Now Doggett has seen the virus at work. Mulder and Doggett barricade themselves in the radio room and attempt to get help, while the crew attempt to break in. As the helicopters approach the rig to rescue them, the crew stop their attempts to break into the radio room.
Mulder and Doggett make a run for the helicopters. Doggett attempts to take Garza with them, but he has already been killed. The crew try to prevent them reaching the helicopters and are also setting the rig to blow up.
Mulder and Doggett jump of the rig just as it blows up. Back at the office, the blame for losing the rig and the drilling rights has been placed on Mulder.
Kersh has fired Mulder.
