Gary is looking after his elderly father in a house in the middle of nowhere. His father disappears from the room next door and when he goes to investigate a creature attacks him.
Scully clears her desk and begins her maternity leave. Doggett is assigned a new partner, Layla Harrison. Doggett and Harrison go to the house.
The father's body was found in the woods nearby and Gary is missing. Harrison is very enthusiastic, she requested this assignment, and she is a believer. The creature is in the woods, with Doggett.
He discovers an empty house in the woods. The creature follows him there, as does Harrison. While he attempts to flush the creature out of the house, it attacks Harrison and takes her to the woods. Attempting to follow them, Doggett falls through a trap door.
Skinner and the local police are searching the woods for Doggett and Harrison, but Scully still wants to help. Doggett awakes in a tunnel and begins exploring.
Scully goes to the office and performs the autopsy on the father. She discovers that he was blinded by venom before he died.
Mulder "accidentaly" leaves his tour of the office and joins her.
Doggett is attacked by the creature, which sprays him with venom leaving his vision blurred. He does find Harrison and Gary (who is unconscious), both attacked by the creature and taken to the tunnels.
Mulder goes to the woods to look for Doggett. Doggett attempts to climb an airshaft out of the tunnels. Mulder meets Hermon Stites, owner of the empty house who is a biologist. Mulder leaves just before Doggett gets to the top of the shaft and Stites knocks Doggett back down the shaft.
Gary has disappeared. Scully gets test results, which indicate that the venom first blinds the victim, then dissolves them from the inside out. Harrison is now completely blind and they find Gary's body.
Scully tells Mulder that the venom and the creature could have been genetically engineered by Stites. Mulder sees the creature and chases it to Stites' house. Inside the house it transforms into Stites.
Stites takes Mulder into the tunnels to Doggett and Harrison, who realises that Stites is the creature. Stites changes back into the creature and Mulder has to guide Doggett, now blind, in shooting the creature.
Doggett and Harrison are both cured of the venom, but Harrison chooses not to go back to the X-Files. Doggett is working on the X-Files alone.
