Billy Miles' body is delivered to the morgue in a three inch high tin. The doctor removes a metallic vertebrae from the remains and, after he has left, it regenerates into Billy.
Reyes takes Scully to Democrat Hotsprings where Doggett was born, now a ghost town. Noel attempts to get Doggett to tell him where Scully is and claims that Billy and the baby are military prototypes.
Billy enters the FBI building and goes to Skinner's office. Krycek makes a run for it leaving Skinner behind. Skinner makes it to the lift, but is injured.
Scully and Reyes encounter a ranger who helps them prepare for the birth. Krycek, seen by Mulder and Doggett, brings Noel back to the FBI office.
Reyes is attacked by Billy while she is collecting water, but he is shot by the ranger. They believe him dead.
Scully's contractions begin. Doggett follows Noel, who meets with Kersh and Agent Crane. Krycek attacks Mulder in the garage, but Skinner arrives in time to shoot Krycek. Skinner kills Krycek. Noel and Crane chase Doggett through the offices.
Reyes realises that the ranger is not what she seems just as other abductees/replacements arrive en mass.
Doggett and Skinner escape from the FBI garage.
Scully's baby is born. Mulder arrives as the abductees/replacements are leaving.
Kersh is not happy that Doggett assigned Reyes to the X-Files without authority. But, Doggett tells Kersh that he is under investigation because of his meeting with Noel and Crane.
Mulder lets himself into Scully's apartment. The Gunmen are there to see her and the baby. When the Gunmen leave, Scully and Mulder talk.
Scully has named the baby William, after Mulder's father. Mulder believes that the abductees/replacements left Scully and the baby alone because the baby was not "superbaby" they wanted, it is a normal human.
On the subject of the baby's existence Mulder says "the truth we both know". They kiss.
